He doesn't have to be a jobber though.
If not him, then who? Every chapter in the game needs 4 characters to job. There are only so many villainous characters. Even if not every chapter is from the good guys' POV, most chapters certainly will be.
Every single bad guy jobs. The only question is how much. Weaker bad guys job more because they're at the bottom of the totem pole. And uglier bad guys job more because ugly characters are less likely to be important. (When someone is delivering a dramatic speech, it helps if they're not fugly as sin while doing it.)
And Baraka is both ugly and weaker compared to a lot of the other bad guys on the roster. The math doesn't look good.
Pre MKX comic Reiko was essentially the same "General" role as Baraka as far as villains go, but he wasn't used as a punching bag every game he was in.

		 But yeah, Reptile's one of those characters that has potential to set up motivations and scheming within the story. But I think one of the reasons why Reptile doesn't get much focus(other than the fact that there's already so many characters they have to focus on in a cinematic format) is that, well, he's a lizardman. Of course he's a bad guy that has to be beaten up.
