What if all of the revenants' souls were tainted somewhere along their lives?
For example; Liu Kang trying to kill Raiden = Tainted.
Attempt of theocide? That has eternal damnation written all over it.

Kung Lao being deceitful and trying to one up Liu Kang = Tainted.
Which is why they all went to the Netherrealm for Quan Chi to revive.
Oh, Kitana would be sent to the Netherrealm either way, with all she's done in her lifetime, all the people she killed. There will always be a certain darkness in her heart, no matter if she switched sides and freed her realm. I don't think she would be able to redeem herself no matter what.

Well, if the choice is between NRS using minor character quirks to explain why good guys go to Hell, or just saying "in the new lore all fighters go to Hell because fighting itself is evil," I'd much rather the latter. They're both dumb, but a universal rule like that is at least easy to apply consistently and doesn't reek of arbitrary, artificial storytelling.
This still leaves us in a very dangerous place, though, if Quan Chi is simply going to keep having access to powerful fighters' souls basically any time he needs them. I mean, he had to go to the trouble of manipulating Scorpion to gain his service. Why bother, if he can just (apparently) twist their souls and turn them into Revenants ezpz? Even if NRS's writers don't choose to repeat themselves with MK11 by pulling the same revenant/resurrection switcheroo, the fact that nothing actually prevents them from doing it is pretty awful.

I don't think there's a mess here guys. Quan Chi tells Raiden that 'their souls are already mine. Shao Khan's payment for Netherrealm's allegiance.' Given how little we actually know about how the afterlife works in the MKverse, I don't think we need to get into the mechanics of how Shao Khan managed to lasso the heroes' souls before they went to wherever they would naturally go. He's Shao Khan, conqueror of worlds! Magic!
Let me put this in perspective for you.
Dragonball Z had a more worked out system for what happens when characters die than Mortal Kombat does right now. Back in 1990. Two years before the first Mortal Kombat game came out.

Don't undermine Dragonball Z. Believe me, I am no fan of that anime, but there's a reason it's so popular.
it's not very sophisticated storytelling, and I hope that NRS can do a little bit better with the resurrection mumbojumbo.
What if Liu Kng and Kung Lao are the new Deadly Alliance and seek out the Dragon Army and such to be the new protectors of earth since they believe Raiden has fallen or whatever.
I like how meticulous you are with this. Plot holes like the ones caused by MK's afterlife bother me too, but ultimately I've come to accept that whoever is at the reigns of this franchise's narrative does not have the same fondness for consistency that I do. I agree it's a shame because the story and characters are what I love about the franchise.
Eastern mysticism clashing with 'Murica F*** YEAH makes for a compelling tale and, as graphical fidelity catches up with the studio's imagination/ambition, it would be nice to think that some of the older glossed-over plot points would get a revamp that makes a bit more sense. For example, I've always found the whole 'Netherrealm is a place for evil beings' and used to be run by Lucifer to be... bothersome. I'd like biblical dogma to stay out of my cyber ninja kung fu-fest thanks.
That said, maybe we've just got to satisfy ourselves that a story about a battle-weary multiverse full of gods and cyber ninjas can only have so much logic.
