You have like 62 unused color swatches on your palette. I wouldn't waste that space, like with UVs, pack it as tight as possible, so you can get the most out of it.

Open one .png to record the action.
Start recording
step 1 = Make transparent pixels opaque by converting to indexed color.
Image > Mode > Indexed color > Palette = Local (Perpetual), colors = 256, Forced = None, Transparency = Yes > click OK.
step 2 = Convert back to RGB
Image > Mode > RGB Color
step 3 = Set up for applying the palette by adding a background masking color.
Change your top color swatch to 255,0,255 > Create a new layer and move it to the bottom of the stack, fill it with the masking color.
Collapse the layers with Ctrl+e
step 4 = Apply the palette to your image.
Image > Mode > Indexed color > Palette = Custom, load Liu Kang's Palette, click OK, and OK again to close the window.
step 5 = File > Save as > Find your save out folder > save as .pcx. Don't name the file, just save it.
Close the image and stop the recording.
The Save out folder is a main folder where the batch can save all the files to. I do it this way, so I don't have to be changing the folder all the time when I want to batch something.
You can go now to the main folder where the test sprite was saved, and delete it.
step 6 = Run the batch
Select the action for Kang's palette, and set the folder with the sprites you need to fix, and run it.

I put the fixed sprites in dropbox where you had originals. If you are still having the palette problem, it's the setup in mugen. I'll check that too, let me know if it works.
