I was right

Jill and Shuma-Gorath definitely carry over to Ultimate - with an added costume included as a bonus, even.
I haven't seen the option for Shadow Battles in the game menu, so I'm not sure if those carry over - they may add their functionality in an update.
However, since all the characters have been rebalanced, the old shadow Battles may not be compatible with Ultimate. We'll have to wait and see if and when Capcom adds the functionality.
