I always thought it was supposed to freeze you whether you were blocking or not, so the only way to avoid it was not to touch it. I dunno, maybe it wasn't meant to be that way, but I know I've caught the computer with that move in the block position as well.

The reason is because Midway made Reptile's acid spit comes out in different forms. These are the types of acid spits Reptile done in the previous games:
MK2: Looks like a green dagger. Have good speed and recover.
UMK3: Don't remember.
MK4: Looks he spits out drops looking like he vomit on them.
MKA: Spits a big green acid ball. A little slow.
