The Core Kombatants?

If you were to pick 6 characters to be in every MK game from here on out aside from Scorpion and Sub Zero, who would you pick?

Me? I would choose the following- Johnny Cage, Liu Kang, Kitana, Mileena, Raiden and Reptile. 6 of the most popular and recognizable characters outside of Ice Ninja and Fire Ninja.
 
-Cassie Cage
-Kotal Kahn
-Raiden
-Reptile
-Lui Kang
-Quan Chi (I still believe Quan Chi had the real Amulet and faked his death like Baraka's MK4 Ending. The Fake Amulet Story was never explained.)
 
Kitana, Johnny Cage/Cassie Cage (can alternate in different games), Liu Kang, Raiden, Kung Jin (representing for the LGBT), and Jade (replacing Mileena).
 
6 aside from Scorpion and Sub-Zero?

Raiden - because of how MKX ended with Dark Raiden, otherwise Fujin can take his place.
Cassie - Johnny and Sonya can sit out for a while.
Kung Jin - Kung Lao can sit out for a while, and Kung Jin can have a mournful variation for him in the next game. :p
Kotal Kahn - The new "Kahn" for this new generation of MK.
Erron Black - I still want to know more about him, and if his relation to Shang Tsung actually proves to be canon in the next game, it could be interesting.
Fujin - Yeah, I put Fujin here again because even though Raiden will likely be in the next game, I hope that Raiden finally gets killed off and Fujin takes over as the new EarthRealm protector from here on out.
Fujin seems to be a better fit for the role, anyways, with a better head on his shoulders.
 
While I don't think that NRS will ever swap out Raiden for Fujin, I wouldn't mind if they did.
Just about any character on the roster (aside from Scorpion and Sub-Zero, IMO) can be inter-changed with 1 another from game to game.
For example, MK11 can swap out Smoke, Kabal, and Shang Tsung for Ermac, Mileena and Shinnok, IMO.
No need to have all of them in the same game and now Mileena, Quan Chi and Shinnok are dead.

Shinnok isn't dead. Raiden even said so himself at the end.

Quan Chi is known to have the ability to cheat death by using doppelgangers. What's there to suggest this wasn't the case in MKX?

Mileena was not naturally born to begin with. She CAN be kreated again. All it takes is a strand from Kitana's hair, a fingerprint from Kitana, a piece of clothing worn by Kitana, ANYTHING that leaves even the smallest trace of Kitana's DNA spliced with Tarkatan DNA and POOF! Mileena can be rekreated that way.

He might as well be dead, as Raiden has delivered him a fate worse than death.

Quan Chi could've used a doppleganger, but the more likely scenario is that Ed Boon wanted his favorite character of all time to finally get his vengeance for being wronged.
Thus, it's more likely that it was the real Quan Chi which was killed.

How do you expect Mileena to be brought back when Quan Chi and Shang Tsung the 2 sorcerers in MK are both dead?
Before you reply with your usual "Vogel said that Shang Tsung isn't dead," no he did not.
Vogel said that Shang Tsung wasn't inside of Sindel, but he never said that Shang Tsung didn't die.
Shang Tsung's curse forcibly decreases his lifespan, unless he takes the souls of others to replenish himself.
Shang Tsung's primary objective is to find an infinite source of souls on which to thrive indefinitely.
Should Tsung go on without souls, his body will rapidly age, wither, and eventually die (which is what happened to him in MK9).
Shao Kahn drained him of all the souls and he rapidly aged, withered and died.

Your first 2 points make sense, though Shinnok can technically still be alive since his head is. He could manipulate a resurrectuon of himself that way. Remember the Jenova Reunion from Final Fantasy VII? That could happen here.

As for Mileena, ever considered the work of a lunatic scientist rekreating her? The work of kreating her in the first place could be done through science just as easily as through sorcery.

You make a good point, as well.
Shinnok's body could still be alive, but we don't know what Raiden did with the body.
He could have also destroyed the body after severing the head, which I'm guessing would keep Shinnok in that state permanently if it's not reunited with the body.
MKX Dark Raiden seemed a bit psychotic, at the end of MKX, and even by old timeline Dark Raiden standards, that seems pretty dark for him.
1 thing is killing Shinnok and / or being rid of him, another thing is resorting to torture, which as seen on the TV show Arrow can be darker and more sadistic.

I'm not saying that it isn't possible for Mileena to come back at all.
The whole "nobody stays dead in MK" slogan has long been proven true.
I'd just prefer for her to stay dead for a game or 2.
Let some of the new characters and post-MK3 characters shine for a bit.

MK doesn't have a lunatic scientist character yet, but the most likely candidate for rekreating Mileena I'm aware of is intellectual property of Square Enix; Hojo. Perhaps NRS could make a character based on that.

I'm up for either a new character like that or a proper explanation as to why either Shang, Quan or Shinnok would be back.

In all honesty, IF 1 of those HAD to come back and NRS didn't want to create a new character that could have a similar type of sorcery, I wouldn't mind it being Tsung with a proper explanation.
A game where Tsung isn't someone else's puppet, would be nice.
Dunno.
Maybe they could find a way to make Ermac's non-canon MKX ending come true for the next game.
