Not only did they learn to deal with X-rays, they found a better way to use the meter. Enhanced specials and breakers are also potential tide-turners in battles, yet nobody wants to bellyache about them. Let's not forget that X-rays are risky because they take up all 3 bars of the meter. Again, some characters can inflict a comparable amount of damage in a combo without using wasting all 3 bars. Also, meter gain is not exclusive to taking damage, using specials, and hitting your opponent also gain meter. It's far better to just have lead in life rather than just waiting for all meter to fill up completely and hope your X-ray will land.
Yes, I know those things and you're right but everything you said needs two things: two skilled players and while you're learning the game you don't have that. Here's what I do when I'm fighting against the AI or online: I restrict myself from using the X-Ray, I only use it once in a while, instead of that I try to practice my combos, come up with interesting things, try to figure out the overall game mechanics, see what move does what in enhanced and normal modes, etc. This usually leads to me losing against players who use the cheap stuff the game offers so easily. I know that I do the right thing and eventually everything will come to place and those losers won't have a shot at me but still it's a bit demotivating. What happens when I pick Scorpion and do his superfast X-X-X combo with the occasional "GETOVERHERE!" all the time: I win like a pro and that's why the game lacks a lot of polish and balance.
