Maybe one of the bosses will be made up such as a fusion of characters (like Dark Kahn from MKvsDC) or a more powerful version of a character, which you guys mentioned.

This would be good enough though...
Sub-Boss: Darkseid
Boss: Doomsday

Amazo would be an awesome choice. Now I'm hoping Clayface isn't sub-boss cause I want him to catch a DLC spot even if it's a pipe dream.
